Restriction Cloning

Plan digests and clone with the right enzymes, computed from your actual sequences

Give Claude your plasmid and insert (raw sequence, FASTA or GenBank) and it runs a tested restriction-mapping script instead of scanning sequences by eye, which is where language models quietly miss sites. What it does: • Restriction maps for ~40 common enzymes, or just the single- and non-cutters • Virtual digests with exact fragment sizes for linear or circular DNA, including sites that span the plasmid origin • Finds enzymes that cut your vector once (optionally inside the MCS) and don't cut your insert • Suggests directional enzyme pairs with incompatible ends • Golden Gate checks: finds internal BsaI, BsmBI, BbsI and SapI sites that need domesticating • Describes the expected gel, and flags bands too small to see or too close to resolve It also reminds you about Dam/Dcm methylation when you pick enzymes it can block (e.g. XbaI, ClaI). Reliable by design: pure Python standard library (nothing to install), and a built-in self-test checks cut positions, including Type IIS enzymes in both orientations, before use. Works in Claude Code and in Claude apps with code execution enabled.

Características Principales

01Exact fragment sizes for linear or circular DNA
02Single cutters in your MCS that spare the insert
03Directional enzyme pairs with incompatible ends
04Golden Gate checks for BsaI, BsmBI, BbsI and SapI
05Reads raw sequence, FASTA and GenBank files
06Zero dependencies, self-tested cut positions

Casos de Uso

01Design a diagnostic digest that tells correct clones apart
02Pick enzymes to clone an insert into a vector directionally
03Check a part for internal BsaI sites before Golden Gate
