Does this skill delete my actual source code?

No. This skill only removes the metadata entries from your ~/.claude.json file that point to project directories that have already been deleted or moved.

What if I want to delete a project that still exists on my disk?

This specific skill is designed to only remove 'stale' entries (directories that are missing). It will not remove project entries for directories that are still present on your machine.

What happens during Phase 1 (Scan)?

The skill performs a dry-run check. It lists all paths in your configuration that are no longer valid. If no invalid paths are found, the process stops immediately without making changes.

Can I recover my configuration if I make a mistake?

Yes. Every time the cleanup script runs, it creates a backup of your current configuration at ~/.claude.json.bak which you can use to restore your settings.
